This question has been answered on discord earlier this morning.
We'll add the servers to gametracker (claim ownership, the rest can be done by any user), but when restarting them, order may be modified.

EDIT: All server have been added to GT.

GOG has a shell file of its own -- feel free to revert it with its patch,  and enjoy the game the way it was with your custom modifications
